    Episode 41: Conversations with an R Jedi As much as we love it or hate it, programming plays an increasingly important part in biological research. But, saving the world one data point at a time is no easy task. In this episode of Naturally Speaking Shorts, Laurie Baker (@llbaker1707) speaks to Hadley Wickham, Chief Scientist at RStudio, about the ins and outs of programming. Hadley’s job, put simply, is writing software that helps people make sense of their data — making programming and data analysis in the statistical programme R less painful. His packages are helping researchers around the world to eradicate polio, fight crime, save endangered rhinos, and predict climate change hundreds of years into the future. He’s also an incredible teacher, presenting workshops across the globe. In this podcast, Hadley talks about how he became a developer in R; the interesting data sets he’s working on currently; and his advice for how you too can become an R Jedi.     “Technology provides the tools and biology the problems” – Stanley Fields Episode 38: Sparking ideas-the creative minds building bioelectronics for biologists Scientific advances depend not only on novel ideas and conceptual leaps, but also to a large extent on technological advances. Most scientists use some form of technology in their daily research, whether it be running a PCR in the lab, measuring oxygen concentration in a tank, or using remote sensing to track vast bird migrations. Technological developments in biology draw on a wide range of expertise in engineering, physics, chemistry, computer science, and management. An integral part of new technological discoveries is the partnership between scientists and those working in bioelectronics. Here at the University of Glasgow, the bioelectronics team has worked with Institute researchers to develop everything from electronic mosquito sampling nets to automated lichen spore collectors.     Episode 37: What does Darwin mean to you?

    Happy Darwin Day! In science we try not to hero-worship, but in a field where credit is currency, and careers are built upon reputation, sometimes scientific rockstars emerge. The ideas and impact of these few resonate outside academia and make them household names. Physics has Isaac Newton and Albert Einstein, and Chemistry Marie Curie and Louis Pasteur. While many biologists can same the same level of recognition, by far our most celebrated standard-bearer is Charles Robert Darwin. “…from so simple a beginning endless forms most beautiful and most wonderful have been, and are being, evolved.” For today’s blog post and podcast, we engage in a little hero-worship. In a special #DarwinDay podcast short, Naturally Speaking’s James Burgon speaks to five of our Institute PhD students, each of whose work builds on evolutionary theory, and asks ‘what does Darwin mean to you?’ Episode 37: What does Darwin mean to you? This year the lecture was hosted by the Institute PhD students and delivered by guest speaker Prof. David Reznick, University of California, Riverside. Prof. Reznick is a highly engaging speaker, and offers a lucid and elegant overview of Darwin’s career, how Darwin got the right answer, and the continued evolution of evolution. Enjoy! Meet the biologists Laura Allen (@laurajallen) is a tropical biologist who looks at patterns of modification across a human-modified landscape, and specifically, ways to quantify biodiversity. She is also the Ecosystem Coordinator for the Crees Foundation and splits her time between Glasgow and the Peruvian Amazon. What does Darwin mean to me? “Darwin’s adventures around South America, and explorers like Darwin, have certainly influenced my decisions to go into this field. I really like how he was such a generalist—he had an interest in everything from plants to fossils, earthworms and soil, so I’d really like to be the kind of biologist that follows in his generalist footsteps.” Arne Jacobs (@arnejacobs90) is a fish biologist who uses genetic techniques to investigate the morphology, ecology and behaviour of two species of salmonid. In this, he is trying to understand how they evolved into different forms—why do they look different despite living in the same lake, and why do they eat different things? Claire Harris (@ClaireHarris93) is interested in conservation biology and epidemiology, and is investigating ways to measure and model biodiversity. Claire is a regular writer for the GIST magazine, and has the claim to fame that she was also born in the same town as Darwin—Shrewsbury, Shropshire. What does Darwin mean to me? “…he represents, for me, having courage in your convictions—not being afraid to challenge the ideas of the day.” Hans Recknagel is an evolutionary biologist whose research focuses on the evolution of complex traits, such as the two modes of reproduction—live-bearing and egg-laying. Hans uses fantastically interesting common lizard species that exhibits both egg laying and live-bearing traits across the species—and yes, there are hybrid forms! He is using this model to try and identify the changes in the genome necessary for such a radical change in life history. Juli Nati (@nati_julie) researches fish physiology and behaviour, and investigates native and invasive freshwater species. Her research focusses on the physiological basis of why invasive species out-compete native species. A topic touched upon in Prof. Reznick’s lecture above. and finally, Naturally Speaking’s own: James Burgon (@JamesBurgon) is an evolutionary biologist and taxonomist whose research centres around speciation, the generation and maintenance of diversity, taxonomy and phylogenetics—and if you’re not clear what this means, listen to our podcast and lecture above(!) James’s particular focus is on how the salamander got its spots—the genetics of colour, shape and local adaptation in European fire salamanders (Salamandra spp.).     Humans have a complex relationship and checkered history with elephants. Once the revered subjects of myths and legends, elephants have increasingly become the objects of economic greed and the victims of habitat loss. Peaceful morning in Amboseli. This variable and dynamic ecosystem supports a variety of wildlife, including some 1500 elephants. © Phyllis Lee Episode 32 – Nature’s Greatest Masterpiece-An interview with Phyllis Lee In this episode of Naturally Speaking Shorts, Laurie Baker (@llbaker1707) is joined by elephant researcher, Prof. Phyllis Lee, Director of Science for the Amboseli Elephant Research Project in Kenya and Professor of Psychology at the University of Stirling. Phyllis has spent the last 35+ years studying the social relationships and life history of elephants in Amboseli, and boy do those elephants have personality! Click to view slideshow. Elephants form incredibly strong bonds between their family and friends, however these relationships and the resilience of the community as a whole are threatened by poaching. The long-term nature of their study has allowed Phyllis and her colleagues to begin to explore the effect of these disruptions, but the outlook isn’t good. “They can recover quite well as long as its normal mortality… Poaching mortality is very different, it takes out too many individuals, it leaves inexperienced orphans, trying to manage relationships and finding food and water in an environment where they have no help.” In this episode, Phyllis also takes the time to answer some of our young scientists’ burning questions including “How do elephants make such a loud noise?”, “How long can they remember?”, and “How clever are they?” “They are quite smart about some things and really quite silly about others. Like all animals including humans, they have the capacity to remember and be smart about certain things and just not pay much attention to other things.” Phyllis’ advice for young scientists hoping to enter this field? “Be patient. Be persistent. Go for it. But be prepared to wait to get into it.     At the Helm of chronobiology Why do we wake up early on our days off? Or notice it is almost lunchtime after our stomachs emit a rumble of hunger? Like all living organisms we have clocks inside us—internal timing mechanisms that guide everything from fine scale molecular processes to seasonal migrations. The study of these biological clocks is called chronobiology, and at the forefront of the Institute’s research in this field is ornithologist Dr Barbara Helm (@BBirdClocks). Barbara currently leads a diverse and collaborative team who work on a range of bird based projects— from field studies in Africa to experimental trials in Glasgow. Professor Ricardo Holdo of the University of Missouri seeks to understand how different ecological forces such as competition, fire, grazing, soil composition, and climate influence the growth and distribution of tree communities in southern and eastern Africa. This is the final oral examination faced by PhD students before they can be awarded their degree. This episode features a panel discussion with Prof Neil Metcalfe, Prof Barbara Mable (@barbaramable1), Jennifer Boyle, and Shaun Killen (@shaunkillen), reflecting on some of their experiences being involved in the viva process.     Episode 28 – At war with worms: an interview with nematode parasitologist Collette Britton

    Globally around one billion people are infected by parasitic nematodes, and their impact on livestock can be devastating. For millennia, parasites and hosts have been locked in an evolutionary war, an arms race with ever changing goal posts. However, scientists are using modern technology to bring new weapons to the fore. Here, Naturally Speaker James Burgon talks to Dr Collette Britton, a Reader in the Institute and Associate Academic at the School of Veterinary Medicine. Hear about her work on the front line of this fight as she helps to develop better vaccines against nematode infections and identify the molecular basis of drug resistance in these parasites. Also find out what motivated her to enlist in the first place. (The BUG consortium mentioned in this podcast is a multi-institute project “Building Upon the Genome” of Haemonchus contortus, a major nematode parasite of livestock.     Infected by the science bug: from fungal frogs to badger culls ­ Scientists tend to be nosy, curious, and can’t help themselves asking “why?” … At least those are the character traits Dr Jon Bielby thinks drew him inexorably towards the world of science. A Research Fellow at the Zoological Society of London (ZSL), Jon occupies the exciting area between conservationist, ecologist and epidemiologist. Starting his career looking at infectious diseases in amphibians, Jon’s thirst to find the answers to complicated questions led him to his current position, working on a highly contentious and politicised research project—the randomised badger cull. The Institute was lucky enough to have him visit earlier this year, and we at Naturally Speaking jumped at the opportunity to have an in-depth conversation with him about his work.     Episode 25 – The Problem with P-Values

    It is difficult to find a scientific paper that does not include p-values in some capacity. Most often, p-values are used to statistically interpret whether the results of a given study are “significant” or if a real effect is being observed. However, a number of recent papers have begun to challenge this paradigm, suggesting that p-values are now used incorrectly and in ways that they were never originally intended. For example, Lewis Halsey (University of Roehampton) and colleagues not only demonstrate that p-values are an arbitrary criterion for forming conclusions, but more worryingly, that they are extremely unreliable. In this episode of Naturally Speaking, Shaun Killen chats with Lewis Halsey about the controversy surrounding p-values in research, and is joined by statistician Paul Johnson and the stats-savvy James Grecian. They discuss the problems with p-values, the research culture that perpetuates their use, and potential alternatives for interpreting data.     Episode 24 – Ian Ramsey vs. canine Cushing’s disease

    In our College of Medical, Veterinary & Life Sciences we have a brilliant and diverse group of veterinary researchers who split their time between dealing with disease and duelling with data. Among them is Ian Ramsey, Professor of Small Animal Medicine at the School of Veterinary Medicine and Associate Academic of the Institute. Primarily a vet, Ian’s research has made him one of the UK’s leading authorities on canine Cushing’s disease, a distressing condition caused by the overproduction of the hormone cortisol. With over 10,000 dogs in the UK affected by Cushing’s it is a critical issue for our four-legged friends.     Episode 23 – Trash Talk: the effect of urbanisation and agriculture on animal diseases

    Human activities can dramatically alter the types, abundance, and distribution of resources—such as food—available to wildlife. A growing number of studies indicate that resources produced in human-dominated environments can alter the interactions between pathogens and their hosts, leading to either increased or decreased infection risk for wildlife and humans. Animals like raccoons and foxes are examples of species that thrive in urban habitats by exploiting urban waste. In a recent paper out in Ecology Letters, Daniel Becker (lead author) and Sonia Altizer of the University of Georgia, and Daniel Streicker, a research fellow at the University of Glasgow showed that by making use of human-generated food resources, wildlife can have higher, lower, or no change in the risk of infection. Moreover, they found that these outcomes vary depending on the type of pathogen and food source.
